What would be able to counter the emergence of the russian missile/battlecruisers. Hunterkiller submarines or would aircraft be able to overwhelm the gattling guns long enough to sink them.

Nuclear submarines would have been a significant threat to their survival.

On paper, they had powerful air defenses. With what we know now it appears that their weapon systems were pretty unreliable though.

Would NATO have to go battle-cruiser vs battle-ship to stop them. Do we know that they have good underwater protection?

Considering some frigates carry multiple (8) Harpoon missiles, it would be possible for two or three frigates to overwhelm the Russian defences, and if the circumstances are in favour of the frigate (i.e. surprise, unreliability of Russian systems and lack of certain measures that would aid damage control which exist on Russian ships) just one ship could do serious damage to the battlecruiser.
